"Why do not you come here ?" : seeing this sentence, I think it's better to say "Why don't you come here?"
"Why do you not come here" looks like an indirect interrogative clause.
So I would say both are grammatically correct however the former must be more common.
It's better to wait for another and surely better opinion.

about your question concerning the difference between "why do not you and why do you not" the answer is that: why do you not(why don't you) is the correct answer.
Why do not you doesn't exist, it's false.
